It has been asked a few times that we have a sticky of the basic upgrades that the average guy would want to do to his truck to add safe power. These are the best bang for the buck, the further down the list you go the more unnecessary the mods are with a stock trans:

EFI Live tuning with a DSP5 switch, including a tow tune with a built in turbo-brake, +100 rwhp tune, economy tune and 2 other tunes of the owner's choice.
4" MBRP exhaust - unless you are going to run twins with a 5" down-pipe you don't need to go bigger
LBZ turbo inlet GM Part # 98011738 - Needs slightly modified to fit an LLY but eliminates the most restrictive part of the stock intake, stock intake can be cut and adapted to it or a stock or aftermarket (S&B recommended) LBZ intake will bolt right up and require a simple MAF sensor re-scale through EFI Live
PCV re-route
EGR block or delete - the tuning will have it disabled but some like to block or delete it anyway.
3" boost tubes - not moving enough air to warrant them but it won't hurt
Pro-Fab down-pipe - EGTs will get to about the same peak but will drop faster
lift pump - not moving enough fuel to need it but why not help the CP3 and prepare for when you are running big enough tuning to need it
tie rod sleeves - if you plan to do any kind of rough playing in 4WD it's cheap insurance
deep pan and synthetic fluid for the trans

That will have it breathing clean and easy in and out, increase power and mileage, help the CP3's life, fix the tie rods, and keep the trans temps while under load from getting as hot. Your trans will by far be your limiting factor - with a built trans, shimmed FPRV, and different tuning you would be all set for 540+ rwhp.
